Shinji suffered from neglect and abandonment from childhood itself and eventually just stopped trying to get close to people while Asuka witnessed her mother rejecting her outright and preferring a literal doll as her daughter because she would do whatever she wanted, leading her to develop low self-esteem and continually strive for recognition and her talent, her intelligence, even her beauty to be noticed. In other circumstances they would be perfect for each other but given that they are literally saving the world multiple times from ending, the setting doesn't allow for it to happen.
